4、erformingGWASistocontrolfortheunderlyingpopulationstructure,sincethiscanleadtospuriousassociations.Populationstructureisaparticularlyimportantissueinnon-humanspeciessinceitisoftendifficulttocontrolforpopulationstructureduringthestudydesignphase,sopopulationstructuremustbecorrectedstatisti

5、callyafterthedatahasbeencollected.IthasnotyetbeenestablishedifGWASisafeasibleapproachinSaccharomycescerevisiae,animportantmodelorganismandagriculturalspecies.WethusperformedanempiricalstudyofstatisticalmethodsforcontrollingforpopulationstructureinGWASusingasetof201phenotypictraitsmeasured

6、inmultipleresequencedstrainsofS.cerevisiae.Wecomplementedouranalysisofrealdatawithanextensivesetofsimulations.Ourmainresultisthatamixedlinearmodelusingthelocalancestryofthestrainasacovariateiseffectiveatcontrollingforpopulationstructure,consistentwiththemosaicstructureofmanyS.cerevisiaest

7、rains.WefurtherstudiedtheevolutionaryforcesactingontheGWASSNPsandfoundthatSNPsassociatedwithvariationinphenotypictraitsareenrichedforlowminorallelefrequencies,consistentwiththeactionofnegativeselectionontheseSNPs.Despitetheeffectivenessoflocalancestrycorrection,GWAS
